Is there any reason to keep the metal stuff that is inside the breathers?
Or is it better to remove it to avoid pieces of it getting in the engine?
(The breathers are connected to a catch tank)

The 'flame catchers' are there to stop flames the carb, caused by backfiing, from entering the cranke case.

If the pipes don't attach to the carb then this is no longer a problem. I cut mine off completley and just have a pipe comming out from the cranke case.
