on my 998 mini I use BPR6ES spark plugs, different to yours? Just something I noticed?

You may have a balasted supply to the coil which if memory serves uses 12volts to start the car for extra boost be reverts to an 8v supply once running. This will not supply enough power to a 12v coil once running. * I MAY BE COMPLETLY WRONG AS IT DEPENDS ON WHAT SYSTEM YOUR CAR WAS RUNNING!!!!!!!!!!

Do a process of elimination. Fit the old coil with the new dizzy and try it, then if the problem is still there try the old dizzy with the new coil and try it to see what is wrong.
Im thinking its the wrong type coil

I seriously doubt it!

Is the coil even suitable for your ignition system ? ie points or electronic ?

Did the engine run with a previous coil and no other changes ?

speed didn't kill me, but taxation probably will

When you say plugs 2 and 3 aren't sparking after its been running. What colour are they when you take them out? It could be that the its running a little rich (possibly choke seals) and those 2 plugs are fouling up?
