... just how 'countersunk' do they have to be? mine are not quite flush, but stick out probably 0.9-1mm, is this ok or will they rub?

Probably OK, but why not check clearance when you put the crankshaft sprocket on ?

Whatever you do, Loctite them, or you may end up as I did earlier this year, with a snapped camchain, when one of the screws came undone and fouled the chain.
